How To Use This Database
Queries can be made in several different ways. On this front page, the grape EST ID may be entered below. The code will be searched against UC Davis EST collection. If the code exists, the "Gene Analysis" page will appear and display the tags and the corresponding expression values. Alternately, it is possible to enter MPSS signature if the user is interested in a particular tag. This action will take the user to "Signature Analysis" page that displays the list of Ids (they contain the selected tag) and the expression value of the tag. It is also possible to perform keyword search. Since some of the entries in VVGI.111403 have short descriptions, the keyword will be searched against these descriptions, and then IDs will be listed. User can click on the IDs to retrieve the corresponding MPSS data.

Since grape genome has not been sequenced completely, we have added a BLAST tool. Paste the nucleotide sequence in FASTA format to the text area and execute the BLAST search against the grape EST databases. The "BLAST Result" page displays the list of IDs with similarity scores better than the user defined e-value. You can select the IDs to retrieve the corresponding MPSS data.

What Is MPSS?
MPSS stands for Massively Parallel Signature Sequencing, a technique invented and commercialized by Solexa, Inc. of Hayward, California. MPSS and related technologies have been described in publications by Brenner et al. (Nature Biotechnol. [2000] 18:630-634, and PNAS [2000] 97:1665-1670). Like SAGE (Serial Analysis of Gene Expression), MPSS produces short sequence signatures produced from a defined position within an mRNA, and the relative abundance of these signatures in a given library represents a quantitative estimate of expression of that gene.

Simple Query
First choose the length of signatures:
17 bp signatures       20 bp signatures
Next in the boxes below, enter specific information to retrieve MPSS data:

Grape TC or EST entry code
(e.g. CTG1026875)

Sequence of MPSS signature
(e.g. GATCCGCGTAGTTTCAA)

Blast Query
In the box below, enter nucleotide sequence to perform blastn against grape EST
database that generated at UC Davis. The result will display the ESTs with e-value
less than 1.
